This is a topic that I am still very conflicted over. While this article only scrapes the surface, it does bring up a point that I greatly support: Blending of the native UI with your brands/custom UI.
Today has been full of goodies, including the release of FireFox 3.6 (though I am a Chrome guy at the moment), AJax.org, and another big step away from Flash! All three of these are big wins for JavaScript.
